Ten schools serve roughly 3,000 students from pre-K through grade 12. The district is led from 211 W State Street — three blocks east of the courthouse square — and runs on a single-high-school model: every public-school kid in Jacksonville eventually walks the same halls at Jacksonville High School.

Six elementary schools serve K–5: Eisenhower, Lincoln, Murrayville-Woodson, North, South, and Washington. Boundary lines matter — Eisenhower and Washington serve the city's east and central neighborhoods, North and South serve the residential rings outside the core, and Murrayville-Woodson serves the rural southwest townships under a long-standing consolidation. The single middle school, Jacksonville Middle, picks up grades 6–8 from every elementary feeder. Jacksonville High School (the Crimsons) takes everyone for grades 9–12. The district also operates an Early Years pre-K program and the Crossroads Learning Center for alternative and transition-age services.

Routt Catholic High School on East College Avenue is the city's private secondary option — small classes (avg 12 students, 11:1 ratio), 96% college matriculation, and notably 40% non-Catholic enrollment. Its K–8 partner is Our Saviour Catholic Grade School. Jacksonville is also home to two state residential schools — the Illinois School for the Deaf and the Illinois School for the Visually Impaired — both tuition-free for qualifying students statewide and longstanding institutional anchors on the city's east side. And although MacMurray College closed in 2020, the campus has been redeveloped and Illinois College — founded 1829 as Illinois's first college — still operates a campus laboratory school relationship that affects nearby attendance patterns.
